Was there a problem with the default free SSL certificate that auto ssl installs?

Yes, if you have a dedicated IP all your mail and all of your websites will be on their own IP rather than the shared IP of the server. There really is no disadvantage. The advantages is your site stays online during a ddos attack on the shared IP, people sending spam on the shared IP don't get you blacklisted, etc.
