Changing main domain and deleting it as addon domain...

If I delete my addon domain with all the subdomains, all the files in the related domain folder will be gone? Because I want to change the main domain trough the script but I have this doubt...

No, the folder should be left alone. You should be taking backups regularly anyways, so if it does end up going missing you can just restore from your latest backup.
